The prefered method is to run the flooring perpendicular to the joists.
However, you have the advantage of having 3/4 inch plywood down already. Over time, you will run the risk of the flooring developing waves that may be visible between the joists. The fact you have 16" on center joists and 3/4 inch plywood should minimuze this. If you must, I would go for it.
