wood floor installation

Wanted hard wood floors. Removed rugs to discover subfloor was rotting. The flooring people laid a new subfloor over the rotting one in criss cross position so as to strengthen it. The hard wood panels now also were laid criss cross to the new subfloor but the direction they are now going is not the direction we wanted. We wanted the flooring to go forward in an elongated way as you enter the room and not going from left to right. Our floor people said this was the way it had to be to prevent squeaks and buckling. Is this accurate HELP!!!
