Wax ring

David's plaster suggestion is the way to go, it's the standard way toilets are set in old houses with suspect floors.

One careful if the flange is in plane with the sagging floor, which will mean that the bottom of the toilet will not be parallel with the top surface of the flange.

You may need an extra-thick wax ring, or a second thin ring that is used in addition to the first. Sounds like a good time to spend the extra 50 cents and upgrade the primary wax ring to one with a polyethylene flange (looks ike a wide-mouth funnel) on it.
