Water in AC system

I purchaced an older home about 4 years ago with no air or heat system,After remodeling I had a complete York four ton system installed with gas heat.The condenser and heat system is installed in the attic.When the system was turned on this season the compressor would not operate.As the unit is still under warrenty I call the firm that installed it.They checked it and told me the compressor needed to be relaced.When removing the compressor they discovered the compressor and lines full of water.The Tech said he had never seen this before.Now they tell me this is not covered under warrenty and complete system must be replaced.
Do you have any knowledge of this happening and what might have caused a sealed system to fill with water.Would appreciate your comments at my E mail address.
