venting an apartment in New York City

We just moved into the ground floor of a large Manhattan apartment building. I would like to put in a window exhaust fan at the top of one of our 7' x 28" windows (we have 12' ceilings because we're on the lobby floor). My concern is the dirt we will import with the exhaust fan - dust and other pollutants are really heavy here (we moved here from Wisconsin). I have contacted some custom furnace filter makers and they can set up a filter frame to be inserted at the top of the intake windows. The furnace filters seem to be much more efficient. My question is whether the filters will execessively interfere with the intake, or can this be compensated with a bigger fan. The apartment is about 1000 sq/ft. Thanks for any help.
