unequal heat distribution

We live in a 3 year old house with 2 FHW heating zones. The thermostat for the second floor is in the Master Bedroom. When we set the thermostat to a comfortable temp the other bedrooms on the second floor are either way too hot or way too cold. Our solution is to turn the heat up in the master bedroom and open the windows, then close the heating register in the small bedroom and leave the other (usually cold) kid's bedroom as-is. This is not effiint at all but it keeps the larger kids's bedroom at a reasonble temperature while the master bedroom has to "trick" the thermostst into thinking it is cooler in the room than is actually is true, while the other small bedroom is not too hot becuse we have closed the vents on the heat register.Please help!!!
