toilet flushing problem

I changed out the wax seal, thinking that because it was leaking there it was breaking the vac that it needs to flush, and it will flush and do good and then when you flush another time in 2 or 3 minutes it will fill up with water to the top of the bowl and when I use the super plunger it appears to pull some residual that builds on the lines back into the bowl. But when I keep pumping with the plunger it goes down, the lines are clear from the floor to the septic tank, had the tank pumped and ran a water hose in the lines while the bowl was off the floor for several minutes and the water didn't back up there,
can it be in the neck of the bowl something?
