Your toilet is not having phantom flushes - it is refilling the tank due to a leak. Either the flapper valve is leaking or you have a siphon from the refill tube. Did you use the new clip for the tube? If so that would point to the flapper. Food coloring can help you see the leak if it is the flapper.
