Stinky bathroom

Yet another more complicated question. Any help would be GREATLY appreciated.

My downstairs bathroom had vinyl flooring installed over the original ceramic tile. We noticed that the bathroom has a strong urine/sewer odor. We ripped up the vinyl flooring to expose the ceramic tile, which is still in great shape. We also ripped out the baseboards, as they were rotted and smelled badly. We assume the toilet had leaked at one point. We scrubbed the tile with bleach and even installed a new toilet. After the bleach smell wore off, we noticed that the bathroom still had a noticeable odor. I'm not sure what to do. I don't want to rip up the ceramic tile, as I'll never be able to duplicate how it is now. Not sure if toilet water leaked through or not. Is it possible to spray something on the tile/in between the wall and floor to neutralize the odor? We need that smell gone, but don't want to rip the whole bathroom to shreds. Please help!
