Source of the Moisture??

Has this moisture buildup been just since the weather turned cold? It sounds like your house is very high in humidity due to some unknown source. New construction? Wet basement? Uncovered crawl space? Unvented fireplace? Unvented space heater? Unvented water heater? Unvented clothes dryer? In the winter, with proper ventilation, the furnace alone should be enough to dry things out.
The Mold is a BIG CONCERN. If it is building up on the walls, it could become a real health hazard.
It is difficult to troubleshoot this without more information, but it is more difficult to imagine replacing the windows alone could cause your problem, unless the old windows were extremely bad, and the wind was blowing right around them.
