screws not drill flush on hardie backerboard counter will it effect installing tile

when installing cement screw through hardie backerboard into plywood beneath the screws will not drill in flush. They stick up a good 1/16" but the bond from the hardie board and plywood are solid. Will this effect the speading of the thinset and installation of the tile (4x4)when hitting the heads? Will it create low and high spots with the thinset when I spread it which will effect the tile later on or is it NO BIG DEAL/NO PROBLEM. Don't want to do this over again. It's killing me now. Thanks for your help
