Restaining cherry wood

I am doing a wood project in which I have stained the wood (with Duron stain) and am now sealing it with water based polyurathane. On the sides of the furniture, I had been difficult for me to get a smooth finish using my brush and so i used polyurathane in a spray can (from Minwax). The was not a good idea since it also does not give a smooth surface.

1) In the process of sanding down the polyurathane to a smooth, flat surface, I removed some of the stain also.
2) At this point, I sanded this area so I had bare wood.
3) Applied stain in the area.

My problem is that this bare wood does not pick up the stain as well as the 1st time. Why?

It has been a month since I applied the stain to the entire furniture.
