rain in furnace

First of all there should be a cap on top of you're furnace stack so rain can't get in the furnace. Second, if you're furances heat exchanger is rusted it probably is due condensation that collects on the exchanger in the summer months (that is if you have air-conditioning) that slowly rust out the exchanger over a peroid of time. Have this checked by a heater person to be sure it is safe to operate.
