Pickled Mexican tile

Tile had been finished with a mustard color and then polyurothaned. Had a leak and finish bubbled up. Finish was removed [not good] Floor was then pickled. Currently the finish is wearing off and the floor has spots all over. It looks dirty. I've spent a great deal of money on this floor and don't wish to have additional expense. Is there an easy way to correct the problem? Can it be painted? Cannot remove the tile because I was told that the dust from the tile would get over everything. I have popcorn ceilings which would be covered with the clay particles from the Mexican Tile. Help... What should I do?
