old 4 bolt installation

If I understand you correctly the back two bolts hit fine but the front two don't. I see this often in old installations where the front two bolts are just screwed into the wood. I would mark the front holes with a pencil, remove the toilet, drill pilot holes for the screws, re-install the toilet with a new wax ring, and screw down the front two with all brass/stainless toilet wood screws by puting the cap nut on and tightening it with a crescent wrench. Be sure to caulk around the base when you are sure that there are no leaks coming from the wax ring.
