leaky roof

We moved into our house in March of 2000 and we didn't have any problems with the roof that whole summer or fall. The next winter we started getting leaks into our house, that spring we removed three layers of shingles and had a new layer put on. This last winter, we experienced the same leaky problem but worse on one third of our house. We think the pitch is too low and looks drooped in some areas. Our house is older with one main part and two additions on either side. The leaky part is one of the additions. We are not really sure which way to go with this, we already spent a few thousand on a new roof last year, we are hoping there is an alternative to raising the pitch, maybe rubber roofing. We don't know how to go about it though or if it is the right answer. Can we only rubber the third of the house that is leaking. If anyone has suggestions I would appreciate it. Thanks
