Keep the rail parallel to the stringer...

The rail should be the same distance from the stringer at the bottom as it is at the top. Make sure you are measuring from the leading edge of the stair tread and you will get it right every time, assuming you built the stairs to code.

Once you can place the rail on the top and bottom posts you can clamp it on in the right place and use a level to mark your correct "vertical" cuts on the rail. Take it off and cut.

bc said essentially the same thing...
