Just Went Through The Same....

Situation at my in-laws house. The wax ring had failed and capillary action had allowed water/moisture to get out into the floor and subloor and rot it out. The smell was bad when we first pulled up the inlaid, but after it dried out, the floor and subfloor replaced, (about a 2.5 by 2 foot section, and the new inlaid installed, the smell was completely gone. I did wash everything down with a solution of bleach water prior to putting in the new floor.
Be sure to use a wax ring that has the plastic sleeve in it. they are less prone to failure.
I would remove the floor only to the point to where it is rotted. Sealing the area with wood sealer after it is completely dried would be ok too.
Be sure the moisture isn't coming from a damp basement, crawl space, etc.
