It is possible that the "water hammer eliminators" in your plumbing are full of water.
Try This: Shut off your main water supply. Open all the faucets in the house (don't forget the showers, tub and basement) and let them drain for a few minutes. (you may hear a sucking sound from some of them) Shut off all the faucets, and turn the main water back on. Turn the faucets back on gradually as they may spit air for a while.
If that doesn't do it, you may have a faulty toilet valve.
