I solved that problem by raising the toilet with a piece of plywood cut to the exact shape of the toilet base, so it supported the entire perimeter of the fixture, with a hole to accomodate the flange and closet bolts. To avoid the new problems I had down the road, I suggest using a waterproof material, maybe wonderboard or a Hardiepanel. You can caulk the joint for appearance, but leave at least the back uncaulked; you'll want to know if there's a leak.
