I would use either "high performance wood filler" from Minwax (which is a two part polyester resin "bondo" putty with sawdust) or 5200, which is a marine adhesive/filler compound. Or, you can just chisle out a rectangular cavity with straight edges into the door and glue in a "dutchman", which is a piece of wood epoxied in as a patch. Then you chisle, plane and sand the dutchman smooth and refinish. This is the nice thing about wood, you can fix it.
