Height of chair rail?

I'm installing new window trim and chair rail molding. The bottom of my windows are at a height that is about where I want the chair rail molding to go. I'm wondering if I should position the chair rail so that it runs right under the window stool (so that it acts as an apron) or should I position it at the top of the stool so that it butts to the window trim and then add a separate piece of trim as an apron. I haven't seen many rooms with chair rail so I don't have much to go by. I'm just looking for some opinions on which way would look best. Thanks.
