You should waite about 28 days before sealing grout. There are some grouts and sealers that can be used 24 hrs later but these are rarley used by contractors . If you were able to srape the grout out easily than the grout certainly wasn't ready to be sealed and should be damp cured , This is done by misting down the grout joints for 3 days to let the grout slowly dry. As for the green spots , Is this a heated floor? .
Thinset generally comes in 2 colors white &grey.
Somethong is reacting either because of heat or moisture. See what the contracter says . You probably will have to cut out one tile in that area to see whats going on down there.
