Gouges in wood floor

I have a house with about 2000 sq. ft. of oak flooring. I completely refinished about half of it last fall, with a good result. I am using Minwax polyurethane on bare wood.

I am about to begin on an upstairs bedroom. The prior owner apparently dragged furniture across the floor, leaving several gouge marks of varying depth. I am afraid to use any kind of filler for fear that the filled portion will be a different color than the rest floor, which will highlight where the gouges were. I am afraid to leave it alone for fear the polyurethane will pool in the gouges resulting in a darker color that will still stand out. Does anyone have any recommendations? Am I wrong about the filler? I have attempted to search the board with the find function, but did not see anything on this.
