I have to say Henry has the right idea, but there are a couple of fillers availible that are color matched, I have used "Fix It" from Lowes on white oak, and red oak and the filler was great, it stained just as well as the wood and there was no color variation, since you are not staining, you might get some slght varation, but it is better to fill than not. If it were my floor, I would replace the affected boards, there are tricks to aging the wood to match the old wood, but it s not perfect, but I would rather have some off boards than gouges.
Just my humble opinion.
