Don't worry about the height difference, when you get to the point where vinyl meets wood floor you should be able to plane off the difference with a wood plane or a belt sander. 1/4" over 2 to 3 inches will not be too much of a difference and you shouldn't be able to feel the height differnce (or trip)when you walk over it, just don't leave anything on the subfloor that could jepordize the integrity of you nice wood floor.

1) Subfloor
2) Plastic vapor-barrier
3) Wood Flooring
4) Varnish

Lay it down in that order and you will do great!

Oh and make sure that you screw the subfloor down with 1.5 to 2 inch grabber screws every 8 inches to the floor joists so that you don't have annoying squeaks.
