filler for gaps and staple holes in wood floor

i'm a bit of a handyman,so my sister asked me to re-surface her hardwood floors.
i think the wood is birch.the problem is i'm not sure what to use
as a filler for gaps and staple holes.i can't find anything from the local hardware
store only little tubes of filler that seem to be for minor repairs.
i was told by one store employee to use a standard wood filler and when it is all sanded the sawdust
will blend in to the filler to get to the right color.
