Felt does more than keep water out...

It provides a cushion the the shingles, and prevents them from sticking to the plywood/osb and breaking because of expansion/contraction. I live in a subdivision where the homes were built without felt under the shingles. Everyone (including yours truely) has had to replace their shingles in a 15 to 20 year period because of cracks that developed along the plywood seams.
Having said that, since your areas are over non-critical locations, you might leave well enough alone. If it were me, I would make him at least redo the gables.
