Crude Woodworking? Stain before wood filler???

I am building a bar. The kind you sit at and drink. Its a crude project for the basement. I took old shelves 44" high & 12' long and added nice looking paneling on the front and a 2x12 top.

I am ready to finish the top (a pine 2x12 12' long), and the wood filler puddy from Minwax says to prime, stain and then use the filler. Then how do you sand the filler smooth after staining.

I need to fill the holes above the recessed wood screws. I plan on sanding, staining, and polying the bar top.

Any advice would be helpful. Also, Lowes said I can use water-based poly over stain that is oil-based. Is that true.

Thanks in advance for any help in finishing my bar top. I'll toast one up to ya once its finished. You'll we welcomed over for a few shots.
