Basement floor

We are currently renovating our basement. The previous owners laid down a linoleum floor which was obviously fairly new however there was several dark stains coming through and it was getting worse. Obviously when the floor was ripped up it smelled awful!(mould and mildew)We want to put ceramic tile down in part of the basement and carpeting down in the other two rooms. What should we do to the basement floor to eliminate this mould and mildew problem? We would like to put down a subfloor however the ceiling is too low. We don't have any water coming in since my husband has replaced all the windows. One of the old windows had a small gap which allowed water to run in. The house was built in 1929 and the walls are solid. We have detected no water coming through them.
