As long as you are going to replace the toilet anyway, I would go ahead and rip up the entire floor. You may find that only the first layer of flooring is bad. Especially if it is particle board. You could possibly replace the top layer with a new one piece of 5/8 or 3/4 inch underlayment grade plywood.
If the floor is badly rotted, you may have to rip up all the flooring and "scab" new 2x4 or 2x6 to the existing joists. Then cover with 2 layers of 5/8 inch plywood.
