alkali problem under our lino

we have an alkali problem under our lino in our kitchen on top of our concrete, we are having our flooring replaced and we are not sure what we should have done to the floor before we put down new flooring. we have already replaced due to moisture and are not sure if we should remove old flooring or keep it. we have alot of bumps. the new flooring is formica wood floor do you think if we do not remove old flooring and have the concrete sealed it will ruine the new floor. please help me i do not want to have to replace the floor again..
