1870's Floors

Several years ago I purchased a 1870's Victorian home. We are now remodeling the kitchen and installing new cabinets. I wanted to level the floors (at least somewhat). After stripping 3 layers of linoleum and newspapers, I have come to the bottom which has 4" tongue boards. Several places it has high places which seem to be over the floor joists. What is the best method to re- do the floors? I just want to put new linoleum down.
